Who pays the registration cost, buyer or seller?

In practice the buyer pays registration and stamp duty unless the agreement says otherwise. Advance income tax is deducted against the seller. Put the split in writing before the deed is drawn.

Is the cost based on the market price or the deed value?

On the value declared in the deed, subject to the mouza rate for the area. Declaring below the mouza rate is not permitted and is the usual reason a registration is refused.
